When I put two bags through, I lock the bags to each other.
As long as the bags lie flat and not on top of each other, it shouldn't be a problem. When I'm questioned I just say I don't want to misplace any of the bags. I put the locks through the handles of the bags.
I use this:

It depends. If you go thorough the old fashioned metal detectors, then cash won't be a problem. If you go through one of the newer imaging machines, you can have nothing in your pockets, in your underwear, down your shirt, etc. It will freak them out and you will get a pat down.
Since you wont' know which machine you will go through until you get to the line, I suggest put nothing in your underwear.
What I do is put my moneybelt, wallet, watch, money, etc in a see-through pouch that is clipped inside my bag. I'm not worrying about anyone taking anything as this is done way before I get on the security line. The only thing I carry through the line is my boarding pass and passport. Those stay in my hand.

I always lock the pockets in bags before putting them on the x-ray belt, and bury valuables at the bottom of pockets. I have combo locks now, but used to attach the key with a safety pin at the bottom of one otherwise empty pocket. I always opt out of getting zapped in the death ray machines, so usually have to put up a real fuss to keep my items in sight. I just start yelling, "I can't see my belongings." A couple of repeats usually results in my items being retrieved quickly and placed where I can see them.
I wouldn't lock two bags together, they could more easily get caught and ripped in the conveyor belt. If there are two people traveling, separate yourselves and let the second person put the bags on the belt. By the time the bags come through the first person will be there to retrieve them right away.
